TNS hopes of over-turning a two goal first leg deficit were crushed after just 11 minutes at the Racecourse Ground.
Öster grabbed the away goal Ken McKenna feared and Saints' European quest had ended at the first hurdle for the sixth time.
Peter Wibran took the ball to the by-line and while defenders appealed that the ball was out of play, he sent a pinpoint cross for Pär Cederqvist to side foot into the top corner from 10 yards.
It might have been different had Michael Wilde been able to get more power on a sixth minute header from Scott Ruscoe's cross, but he sent the ball tamely toward Claes Green in the visitors' goal.
Wilde again went close when his 12th minute shot skimmed the outside of the right hand post and Jamie McGuire's 20-yard dipping volley flew just over the bar on the half hour.
But Öster always looked dangerous on the break with Freddy Soderberg forcing a good save low down from Doherty early on and Joakim Karlsson nearly increased the lead when he mis-kicked inside the box.
Former Djurgardens striker Cederqvist looked a class apart and sent a powerful header over the bar in first-half stoppage time.
Despite adding John Toner to the front line for the second half, Saints were unable to break down a well-organised Öster rearguard until 10 minutes from time.
Latvian Kaspars Gorkss twice went close with Doherty making a point blank save from one of his efforts.
Wilde finally made the breakthrough when he cut inside a defender and fired into the far corner from the edge of the box.
Saints had been far from disgraced over the two legs - in fact this was their best aggregate performance in Europe.
But the draw they deserved was snatched from their grasp in the final minutes when Freddy Soderberg ran at the TNS defence and fired past Doherty from just outside the box.
